Not a Martin but I did once remove a headstock decal I did not like.
I had a Silver Creek OM with a gaudy shell decal under thick poly finish. I removed the tuners and sanded away the finish and decal down to the rosewood headplate veneer. The Rosewood piece was fairly thick so I was not afraid of sanding though down to the mahogany neck. Afterwards I applied several coats of tru-oil as a finish and then put the tuners back on. Just search for Woodgrained Water Slide Decals.
Remove the hardware from the headstock, apply a woodgrain waterslide decal. Reinstall the hardware. The decal can be removed if you want to later. This trick is used by antigue radio restorers that newed small stips of exotic wood to trim vintage radios when restoring them. In that application a couple coats of clear lacquer, and you can not tell it from real wood. Ed

Regardless of whether logo is above or under finish, you can remove it by sanding as mentioned above. Remove tuners, sand faceplate evenly until decal is gone (you can see/monitor faceplate thickness by looking at side of headstock), refinish with shellac or a canned spray lacquer, and replace tuners.
