Default Instrumentation for songs

Hello everybody. A few years ago, I made an indie folk album in a studio in the Czech Republic. I liked the songs, but unfortunately at that time I didn't realize how important the sound and the arrangements are. Now I'm in the making of my next endeavour. I'd like to ask you for help (and I think it could be interesting for more people) with the instrumentation for this song. I'm also interested lately in the art of production and mixing in general and found out that even layering acoustic guitars can go a long way. So my questions are:
1. What is the instrument that starts towards the end from 4:53 and then maybe an octave higher at 6:03?
2. I've read somehere that Kozelek play a baritone guitar. Do you think this could be a baritone guitar?
3. Do you think it could be more guitar tracks from the very beginning?

1. Tricky... mixed too far back to be sure, but I think it's a flute. The breathiness suggests a shakuhachi, but I think an ordinary flute could easily sound like that - especially with some reverb and EQ and mixed back. It could also be a synth with a flute/shakuhachi/bottle sample.

2. Yes. That's a low C bass note at the beginning, and it drops to Bb in bar 2. Hard to be sure of the tuning, but I'd guess it's a baritone. Especially if you've read that he often uses one.

3. I'm pretty sure that's a second guitar overdubbed, right from bar 2. An unusual tuning might make it possible to play all that on one guitar, but sounds like two to me.

I can only guess. Maybe a harp? It seems plucked. And it certainly could be electronic as suggested.
