To paraphrase what Chipotle says in the second post (where he explained it very well), if you had a pure sine wave you would see a single bar in the RTA display but guitar strings don't produce a pure sine wave. Try playing the 12th fret harmonic on a lower string with the road of your finger exactly over the 5th fret, you will hear a much purer one and should see fewer 'overtones' at lower amplitudes, then pluck an open string near the bridge with a pick and look at the difference.

I can vouch for the Fabfilter Pro Q3.... wonderful interface on that one! I'm still a noob at dynamic EQ, but I just tried it on some room resonances have been plaguing a couple of bass notes in a recent recording -- making them sound poofy. It really helps to tame them nicely.... it's a good thing, because nothing else I tried was working. It does not completely eliminate the resonances, but it gets rid of the worst of them.... perhaps good enough to keep them from being complete show stoppers.

I have used EQ automation to tame a resonant frequency or a mis-played string on others' recordings (if its me, I'll just re-track). Unlike automating the volume, you don't end up with a silent 'gap' in the overall sound.
The 'sub-harmonic' frequencies are indeed a function of the guitar body itself - I was surprised the first time I saw a spectrum analysis.
