Some great suggestions in here. Don't forget:

Daddy, What's a Train?
Wabash Cannonball
Streamline Cannonball
White House Blues
Reuben's Train (can be played with one chord)
The Train that Carried My Girl From Town
This Train
The L & N Don't Stop Here Anymore
My Baby Thinks She's a Train
Wreck of the FFV

There's a great Stan Rogers one, whose name I forget, always wanted to learn it

Here are a few:

From Gordon Lightfoot, "The Watchman's Gone"

Vashti Bunyan's haunting "Train Song"

For country fans, Doug Stone's "I'd be Better Off"

Johnny Cash with "Orange Blossom Special"

Seeing Gordon above reminded me - and apologies if it's already been mentioned - of a personal favourite, Steel Rail Blues.

I Like Trains - Fred Eaglesmith
People Get Ready - Curtis Mayfield
Play A Train Song - Todd Snider - Someone else recommended this one, I think I like when Robert Earl Keen sings it best, but it's versatile enough to played in many different ways. Not to be missed.

Seldom Scene's version of Life Is Like A Mountain Railway

Jerry Jeff Walker and Jimmy Buffet's excellent Railway Lady

And then a bit less well known is Mickey Newbury's San Francisco Mabel Joy

That would be "Railroad Lady." (written by Buffett and Jerry Jeff while actually riding on a train from New Orleans to Nashville)
