Issue with 2 input jacks

I just bought a new Godin A6 Ultra Baritone. Everything works fine except when I'm using any pedal. I get a loud snap feedback noise any time I press a pedal. The guitar that 2 input jacks, so maybe there is a problem with the electronics? I already ruled out amp, pedals, cables, etc. Only happens on this guitar.
