Or remove the tuners, sand down the whole headstock and apply a new Yamaha decal. Clear-coat it, install tuners and you're back in business.

Default That’s a mighty big decal!

Diameter 45 mm!

I wouldn’t put anything over the headstock and decal as this is likely to cause more damage than putting a capo there.

Having never done the headstock/capo arrangement at may be wrong, but isn’t there space either side of the decal? If you prefer to put your capo on the headstock then I’d say just do that. The decal isn’t going to suddenly disappear. If you notice any wear over time you can rethink this strategy.
Tape, plastic covers, oversprays, and the like are a bad idea in my opinion. Not only are they likely to look rubbish but there’s a risk of causing more damage than any capo would.

The first thing that comes to mind is to clamp it on the mic stand. I readily admit I don't know if it has enough tension to indent the rubber with that option. It seems like somebody should make something that clamps on the stand that would offer a good option. I bet a few minutes of thinking outside the box would offer a few possibilities.

Perhaps you could make a small knitted cap to protect the decal?

You know what I just realized? There is a layer of finish over the logo already.

¯\_(ツ)_/¯
