Surprised nobody mentioned this one:

Been in my repertoire since I got my first 12-string in 1970 - probably one of three Americans who knows all the words...

Was gonna mention this one myself. I think it's mandatory as a Canadian I mention it , one of my favorites to play.

Sentimental favorite is "City of New Orleans"--such a beautiful song. Modern favorite is Todd Snider's "Play a train song"

My ex used to refer to Freight Train as my "guitar store song" since I played it finger style faster than any other song, and I've been loving/trying to learn Canadian Railroad Trilogy since the 70s...

And my favourite (among many already mentioned) is Vashti Bunyan singing 'Train Song' released in 1966.

Midnight Train to Georgia - Gladys Night & the Pips
Nighttime in the Switching Yard - Warren Zevon
Love Train by the O'Jays (a Gamble & Huff classic and maybe the most perfectly arranged pop song ever)

These are the ones I play:

49 Tons - Fred Eaglesmith
Canadian Railway Trilogy - Gordon Lightfoot
City of New Orleans - Steve Goodman
Desperadoes Waiting for a Train - Guy Clark
Folsom Prison Blues - Johnny Cash
Freight Train - Fred Eaglesmith
I Like Trains - Fred Eaglesmith
Locomotive Breath - Jethro Tull
Play a Train Song - Todd Snider
San Francisco Mabel Joy - Mickey Newbury
Train in Vain - The Clash
Train Song - Tom Waits

I'm gonna see if I can add one or two from the list generated in this thread.

I don't play it, but my favourite is Georgia on a Fast Train. The combination of Billy Joe and Eddie was magical.
