Question Intonation on a 12 strings

A friend of mine has a Yamaha 12-strings, and the intonation at the 12th fret is horrible. The low E is sharp, while the octave E is flat (or the reverse, I can't remember). I was wondering, is it inherent to 12-strings? It seems to me that compensating the intonating of 2 strings so different and so close must be a nightmare. How do Taylor 12-strings fare in this matter?

I started a thread on this topic several months ago. Search the Newsgroup for Intonation, and look for Bob Womacks response to my comments. I don't want to cross post here. You will find some great information in the thread that is related to your question including info on harmonic tuning.
