I don't think it does much, if anything to the tone inherent of an instrument SE, I choose deep bodied guitars because I tune down (B's ans C's on the bottom strings) and I feel the depth helps reproduce the lower frequencies better whilst keeping a balanced volume.
I could be wrong though :-)
