It shouldn't have. What many do is assume that the bridge/top will rise by about 1/16" when the instrument is fully tensioned. Allow for that in setting the neck angle and one is usually very close to the desired action and vertical height above the top at the bridge. If "everything changed" when you applied string tension, something's not right, either structurally or in your fitting/measuring. The body and neck angle should be pretty rigid with very little change when at full tension.
